    Determinants of adoption and intensity of use of balanced nutrient management systems technologies in the northern Guinea savanna of Nigeria

    As part of a major effort to address soil fertility decline in West Africa, a project on Balanced Nutrient Management Systems (BNMS) has since 2000 been implemented in the northern Guinea savanna (NGS) of Nigeria. The project has tested and promoted two major technology packages, including a combined application of inorganic fertilizer and manure (BNMS-manure) and a soybean/maize rotation practice referred to as BNMS-rotation. This study employed Tobit model to examine factors that influence the adoption and intensity of utilization of BNMS technologies in the NGS of Nigeria. Results showed that less than 10% of the sample households adopted at least one of the two components of the technology package by the end of 2002. However, by 2005 the adoption of BNMS-rotation had reached 40% while that of BNMS-manure had reached 48%. A number of factors such as access to credit, farmers’ perception of the state of land degradation, and assets ownership were found to be significant in determining farmers’ adoption decisions on BNMS-manure while off-farm income was found to be significant in determining farmers’ adoption decisions on BNMS-rotation.     Speckle noise and dynamic range in coronagraphic images

    This paper is concerned with the theoretical properties of high contrast coronagraphic images in the context of exoplanet searches. We derive and analyze the statistical properties of the residual starlight in coronagraphic images, and describe the effect of a coronagraph on the speckle and photon noise. Current observations with coronagraphic instruments have shown that the main limitations to high contrast imaging are due to residual quasi-static speckles. We tackle this problem in this paper, and propose a generalization of our statistical model to include the description of static, quasi-static and fast residual atmospheric speckles. The results provide insight into the effects on the dynamic range of wavefront control, coronagraphy, active speckle reduction, and differential speckle calibration. The study is focused on ground-based imaging with extreme adaptive optics, but the approach is general enough to be applicable to space, with different parameters.Comment: 31 pages, 18 figure

    Sensitivity of mangrove range limits to climate variability

    Aim: Correlative distribution models have been used to identify potential climatic controls of mangrove range limits, but there is still uncertainty about the relative importance of these factors across different regions. To provide insights into the strength of climatic control of different mangrove range limits, we tested whether temporal variability in mangrove abundance increases near range limits and whether this variability is correlated with climatic factors thought to control large scale mangrove distributions. Location: North and South America. Time period: 1984–2011. Major taxa studied: Avicennia germinans, Avicennia schuaeriana, Rhizophora mangle, Laguncularia racemosa. Methods: We characterized temporal variability in the enhanced vegetation index (EVI) at mangrove range limits using Landsat satellite imagery collected between 1984–2011. We characterized greening trends at each range limit, examined variability in EVI along latitudinal gradients near each range limit, and assessed correlations between changes in EVI and temperature and precipitation. Results: Spatial variability in mean EVI was generally correlated with temperature and precipitation, but the relationships were region specific. Greening trends were most pronounced at range limits in eastern North America. In these regions variability in EVI increased toward the range limit and was sensitive to climatic factors. In contrast, EVI at range limits on the Pacific coast of North America and both coasts of South America was relatively stable and less sensitive to climatic variability. Main conclusions: Our results suggest that range limits in eastern North America are strongly controlled by climate factors. Mangrove expansion in response to future warming is expected to be rapid in regions that are highly sensitive to climate variability (e.g. eastern North America), but the response in other range limits (e.g. South America) is likely to be more complex and modulated by additional factors such as dispersal limitation, habitat constraints, and/or changing climatic means rather than just extremes

    Structural glass on a lattice in the limit of infinite dimensions

    We construct a mean field theory for the lattice model of a structural glass and solve it using the replica method and one step replica symmetry breaking ansatz; this theory becomes exact in the limit of infinite dimensions. Analyzing stability of this solution we conclude that the metastable states remain uncorrelated in a finite temperature range below the transition, but become correlated at sufficiently low temperature. We find dynamic and thermodynamic transition temperatures as functions of the density and construct a full thermodynamic description of a typical physical process in which the system gets trapped in one metastable state when cooled below vitrification temperature. We find that for such physical process the entropy and pressure at the glass transition are continuous across the transition while their temperature derivatives have jumps.Comment: 4 pages, 2 figure

    Loss of Tet1 associated 5-hydroxymethylcytosine is concomitant with aberrant promoter hypermethylation in liver cancer

    Aberrant hypermethylation of CpG islands (CGI) in human tumors occurs predominantly at repressed genes in the host tissue, but the preceding events driving this phenomenon are poorly understood. In this study, we temporally tracked epigenetic and transcriptomic perturbations which occur in a mouse model of liver carcinogenesis. Hypermethylated CGI events in the model were predicted by enrichment of the DNA modification 5-hydroxymethylcytosine (5hmC) and the histone H3 modification H3K27me3 at silenced promoters in the host tissue. During cancer progression, CGI underwent hypo-hydroxymethylation prior to hypermethylation, whilst retaining H3K27me3. In livers from mice deficient in Tet1, a tumor suppressor involved in cytosine demethylation, we observed a similar loss of promoter core 5hmC, suggesting that reduced Tet1 activity at CGI may contribute to epigenetic dysregulation observed during hepatocarcinogenesis. Consistent with this possibility, mouse liver tumors exhibited reduced Tet1 protein levels. Similar to humans, DNA methylation changes at CGI in mice did not appear to be direct drivers of hepatocellular carcinoma progression, rather, dynamic changes in H3K27me3 promoter deposition correlated strongly with tumor-specific activation and repression of transcription. Overall, our results suggest that loss of promoter-associated 5hmC in liver tumors licenses reprogramming of DNA methylation at silent CGI during progression

    Dynamical Mass Measurement of the Young Spectroscopic Binary V343 Normae AaAb Resolved With the Gemini Planet Imager

    We present new spatially resolved astrometry and photometry from the Gemini Planet Imager of the inner binary of the young multiple star system V343 Normae, which is a member of the beta Pictoris moving group. V343 Normae comprises a K0 and mid-M star in a ~4.5 year orbit (AaAb) and a wide 10" M5 companion (B). By combining these data with archival astrometry and radial velocities we fit the orbit and measure individual masses for both components of M_Aa = 1.10 +/- 0.10 M_sun and M_Ab = 0.290 +/- 0.018 M_sun. Comparing to theoretical isochrones, we find good agreement for the measured masses and JHK band magnitudes of the two components consistent with the age of the beta Pic moving group. We derive a model-dependent age for the beta Pic moving group of 26 +/- 3 Myr by combining our results for V343 Normae with literature measurements for GJ 3305, which is another group member with resolved binary components and dynamical masses.Comment: 12 pages, 7 figures.     PatientExploreR: an extensible application for dynamic visualization of patient clinical history from electronic health records in the OMOP common data model.

    MotivationElectronic health records (EHRs) are quickly becoming omnipresent in healthcare, but interoperability issues and technical demands limit their use for biomedical and clinical research. Interactive and flexible software that interfaces directly with EHR data structured around a common data model (CDM) could accelerate more EHR-based research by making the data more accessible to researchers who lack computational expertise and/or domain knowledge.ResultsWe present PatientExploreR, an extensible application built on the R/Shiny framework that interfaces with a relational database of EHR data in the Observational Medical Outcomes Partnership CDM format. PatientExploreR produces patient-level interactive and dynamic reports and facilitates visualization of clinical data without any programming required. It allows researchers to easily construct and export patient cohorts from the EHR for analysis with other software. This application could enable easier exploration of patient-level data for physicians and researchers. PatientExploreR can incorporate EHR data from any institution that employs the CDM for users with approved access. The software code is free and open source under the MIT license, enabling institutions to install and users to expand and modify the application for their own purposes.Availability and implementationPatientExploreR can be freely obtained from GitHub: https://github.com/BenGlicksberg/PatientExploreR.     GPI spectra of HR 8799 c, d, and e from 1.5 to 2.4μ\mum with KLIP Forward Modeling

    We explore KLIP forward modeling spectral extraction on Gemini Planet Imager coronagraphic data of HR 8799, using PyKLIP and show algorithm stability with varying KLIP parameters. We report new and re-reduced spectrophotometry of HR 8799 c, d, and e in H & K bands. We discuss a strategy for choosing optimal KLIP PSF subtraction parameters by injecting simulated sources and recovering them over a range of parameters. The K1/K2 spectra for HR 8799 c and d are similar to previously published results from the same dataset. We also present a K band spectrum of HR 8799 e for the first time and show that our H-band spectra agree well with previously published spectra from the VLT/SPHERE instrument. We show that HR 8799 c and d show significant differences in their H & K spectra, but do not find any conclusive differences between d and e or c and e, likely due to large error bars in the recovered spectrum of e. Compared to M, L, and T-type field brown dwarfs, all three planets are most consistent with mid and late L spectral types. All objects are consistent with low gravity but a lack of standard spectra for low gravity limit the ability to fit the best spectral type. We discuss how dedicated modeling efforts can better fit HR 8799 planets' near-IR flux and discuss how differences between the properties of these planets can be further explored.Comment: Accepted to AJ, 25 pages, 16 Figure

    Performance of the Gemini Planet Imager Non-Redundant Mask and spectroscopy of two close-separation binaries HR 2690 and HD 142527

    The Gemini Planet Imager (GPI) contains a 10-hole non-redundant mask (NRM), enabling interferometric resolution in complement to its coronagraphic capabilities. The NRM operates both in spectroscopic (integral field spectrograph, henceforth IFS) and polarimetric configurations. NRM observations were taken between 2013 and 2016 to characterize its performance. Most observations were taken in spectroscopic mode with the goal of obtaining precise astrometry and spectroscopy of faint companions to bright stars. We find a clear correlation between residual wavefront error measured by the AO system and the contrast sensitivity by comparing phase errors in observations of the same source, taken on different dates. We find a typical 5-σ\sigma contrast sensitivity of 23 × 1032-3~\times~10^{-3} at λ/D\sim\lambda/D. We explore the accuracy of spectral extraction of secondary components of binary systems by recovering the signal from a simulated source injected into several datasets. We outline data reduction procedures unique to GPI's IFS and describe a newly public data pipeline used for the presented analyses. We demonstrate recovery of astrometry and spectroscopy of two known companions to HR 2690 and HD 142527. NRM+polarimetry observations achieve differential visibility precision of σ0.4%\sigma\sim0.4\% in the best case. We discuss its limitations on Gemini-S/GPI for resolving inner regions of protoplanetary disks and prospects for future upgrades.     A comparison of variational and Markov chain Monte Carlo methods for inference in partially observed stochastic dynamic systems

    In recent work we have developed a novel variational inference method for partially observed systems governed by stochastic differential equations. In this paper we provide a comparison of the Variational Gaussian Process Smoother with an exact solution computed using a Hybrid Monte Carlo approach to path sampling, applied to a stochastic double well potential model. It is demonstrated that the variational smoother provides us a very accurate estimate of mean path while conditional variance is slightly underestimated. We conclude with some remarks as to the advantages and disadvantages of the variational smoother. © 2008 Springer Science + Business Media LLC
